The story follows Yukishiro Enishi, a man associated with the Shanghai mafia, who arrives in Tokyo seeking Himura Kenshin, a former assassin. After a brief clash with the police at a train station, Enishi allows himself to be arrested by officer Saito Hajime. He reveals that he supplied weapons to the late Shishio Makoto. Enishi and his allies launch attacks on locations tied to Kenshin, including the Maekawa Dojo and the Akabeko restaurant, causing numerous casualties.
Enishi confronts Kenshin directly, declaring his intention to make Kenshin suffer the same pain he endured when Kenshin killed his sister, Yukishiro Tomoe. Kenshin returns to the Kamiya Kasshin Ryu Dojo and confides in his allies about his past. Fifteen years earlier, while working for the Bakufu, Kenshin married Tomoe, unaware that she was a spy for the Shogunate seeking to avenge her late fiancé, Akira Kiyosato. Despite their initial enmity, Kenshin and Tomoe fell in love. Tomoe ultimately sacrificed herself to protect Kenshin from assassins she had allied with, and Kenshin accidentally killed her in the process.
Enishi continues his vendetta by targeting the police chief’s family and orchestrating bombings in the city. Meanwhile, Shinomori Aoshi and Makimachi Misao of the Oniwabanshu arrive in Tokyo to assist Kenshin, bringing Tomoe’s diary, which had been kept in a Kyoto temple. During the chaos, Aoshi is injured while shielding others from an explosion. Enishi attacks the Kamiya Kasshin Dojo, defeats Sagara Sanosuke, and kidnaps Kamiya Kaoru. In a moment of emotional turmoil, Enishi attempts to kill Kaoru but is overwhelmed by the trauma of his sister’s death. Kenshin prepares to confront Enishi and seeks redemption for Tomoe’s death.
