In 2015, fifteen years after a catastrophic global event known as the Second Impact, Shinji Ikari is summoned to Tokyo-3 by his estranged father, Gendo Ikari, the leader of the paramilitary organization NERV. Shinji finds himself caught in a conflict between UN forces and an Angel, a mysterious alien being. He is rescued by Captain Misato Katsuragi, who takes him to NERV headquarters. There, Gendo forces Shinji to pilot Evangelion Unit-01, a massive bio-machine, to fight the Angel. Initially reluctant, Shinji agrees when he learns that Rei Ayanami, a wounded pilot, is being sent in his place. During the battle, Shinji loses consciousness due to the injuries sustained by Unit-01, as Evangelions transfer the pain of their damage to their pilots. Unit-01 then activates on its own, destroys the Angel, and goes berserk. Gendo informs his superiors at SEELE that the “Human Instrumentality Project” is progressing as planned.
Misato becomes Shinji’s guardian, and he enrolls in a local middle school. When another Angel appears, Shinji’s classmates, Toji Suzuhara and Kensuke Aida, sneak out of their shelter to witness the fight. The Angel throws Unit-01 onto a mountainside, nearly crushing them. Misato orders Shinji to retreat, but he disobeys and defeats the Angel using Unit-01’s knife. After being scolded by Misato for his insubordination, Shinji wanders off but is eventually brought back by NERV agents.
Later, Shinji faces the Sixth Angel, which injures him severely with a powerful laser. As the Angel begins drilling into Tokyo-3 to reach NERV headquarters, Shinji falls into a coma. When he awakens, Rei tells him she will take over the mission.
To inspire Shinji, Misato takes him to the deepest level of NERV headquarters, where she reveals a giant white entity crucified on a cross-like structure: the Second Angel, Lilith. Misato explains that the Angels seek to make contact with Lilith and trigger the Third Impact, an event prophesied to end all life on Earth.
